When publishing a web to a ZIP archive, the files in the top level directory of the ZIP (i.e., path is blank) are not compressed. Only files in the /rsrc subdir are/may be compressed.

Only reference.html and sample.html are actually compressed.

Huh? Zip is a compressed format. All files in a zip are compressed, if they can be. No action required.
