Configure doesn't map back $TWiki::cfg to $Foswiki::cfg, thus user can't change any value

Fix here is to merge both hash after they've been loaded.

Also mapping %TWiki::cfg to %Foswiki::cfg in TWikiCompatibilityPlugin so plugins can find back their config.

While digging this, I discovered a small bug in bin/configure, which I fixed (wrong test).
