How do I publish in the root dir instead of in a dir named after the web?

The documentation for relativedir says: Path of a directory relative to {PublishPlugin}{Dir} where you want the output generated. '/' means generate the output directly in {PublishPlugin}{Dir}.

This does not happen, instead topics from Main web are published in a dir named Main - that is indeed in the root, but that is not what I want.

There was a bug, but it has been fixed. So it depends what rev you are running.....
